5X Green GoTaq® Reaction Bufferには、青色と黄色の色素が含まれており、電気泳動により分離されサンプルの移動状態をモニタリングすることができます。また、このバッファーにはサンプルの比重を増加させる化合物が含まれているため、アガロースゲルのウェル内でサンプルが沈みます。このため、サンプルにローディングダイを加えずに、そのままPCR反応液をアガロースゲルに添加することができます。1% アガロースゲルの場合、青色の色素は3–5kb DNA断片と同じ割合で移動し、黄色の色素はプライマー（＜50bp）よりも速く移動します。5X Colorless GoTaq® Reaction Bufferは、5X Green GoTaq® Reaction Bufferから色素を除いたもので、クリーンナップをせずに増幅産物の吸光値や蛍光値を測定するアプリケーションでの使用に推奨されます。 両バッファーはpH8.5 (at 25°C)、MgCl2濃度は7.5mM ですので、使用時の1X反応液では1.5mM になります。
